🔬 SPR Assay: Label‑Free Real-Time Analysis of Biomolecular Interactions

Surface plasmon resonance (SPR) is the gold-standard biophysical method for characterizing molecular binding. It enables label-free monitoring of association and dissociation under near-physiological conditions.

Working MechanismA ligand is immobilized on a gold sensor chip. Analyte flowing over the surface triggers refractive index changes upon binding, altering the resonance angle of incident light.

Time-resolved signals (RU) form a sensorgram.Kinetic fitting yields:
• (ka) (association rate), (kd) (dissociation rate)
• (KD=kd/ka) (binding affinity)Merits

✅ No molecular labeling
✅ Captures complete binding kinetics
✅ Broad molecular compatibility
✅ Reference surface correction minimizes experimental artifactsMain ApplicationsTherapeutic antibody development, small-molecule target engagement screening, biomolecular interaction verification and biopharmaceutical characterization.

Rigorous experimental design and optimized regeneration are essential for reliable SPR results.

Quick guide: Choosing the right protein expression system — and what comes after
Picking the right host is only the first step. Great results depend on matching the system to your target, and then fine-tuning everything downstream. Here’s what you need to know:
Five expression platforms, each built for different goals:
🔬 E. coli — Fast, affordable, and ideal for simple proteins, antigens, and intracellular domains. Best when glycosylation isn’t required.
🧬 Mammalian cells — The gold standard for native human-like folding and post-translational modifications. Go-to for antibodies, secreted proteins, and functional assays.
🦟 Insect cells (baculovirus) — The versatile middle ground: eukaryotic folding with higher throughput than mammalian systems. Excellent for complex proteins and VLPs.
🍞 Yeast — Robust, scalable, and cost-effective eukaryotic expression. Perfect for glycosylated targets and large-batch production.
⚗️ Cell-free — No live cells, no toxicity limits. The fastest route for screening constructs, expressing membrane proteins, and working with toxic targets.
Beyond expression — when your project needs more:
🏷️ Custom Protein Tagging — His, FLAG, GST, Myc, Strep, or custom dual-tag designs engineered for your downstream workflow — whether that’s purification, pull-down, Western blot, or immunoprecipitation.
📊 Protein Labeling & Quantification — Precise isotope or fluorescent labeling for quantitative assays, SPR, MST, and structural studies, with rigorous quantification you can trust.

New Findings: Direct Binding of Rapamycin and Paeoniflorin to CD40 Revealed by SPR Analysis

We recently conducted surface plasmon resonance (SPR) studies to characterize the direct molecular interactions between CD40 protein and two small molecule compounds—Rapamycin and Paeoniflorin. Our data demonstrate that both compounds bind directly to CD40 in the low micromolar range, suggesting potential immunomodulatory implications worth further investigation.

Kinetic analysis shows Rapamycin associates and dissociates rapidly, with a kinetic KD of approximately 2.96 μM, while Paeoniflorin exhibits slower binding kinetics and a longer complex residence time, with a kinetic KD of 5.16 μM. Steady-state affinity modeling yields consistent results for Paeoniflorin (4.17 μM), supporting the reliability of the measurement.

These findings add to the growing body of evidence exploring small molecule engagement with key immune checkpoint proteins, and may inform future structure-activity relationship studies and drug discovery efforts targeting the CD40 pathway.

Co-Immunoprecipitation (Co-IP): The Gold Standard for Mapping Protein-Protein Interactions

Protein-protein interactions lie at the heart of every cellular pathway — from signal transduction cascades to membrane protein complex assembly. Co-Immunoprecipitation remains the most widely adopted physiological method for validating these interactions in their native cellular context ✅

🧪 How Co-IP Works:
1️⃣ Cell Lysis — Native protein complexes are extracted under non-denaturing conditions to preserve physiological binding
2️⃣ Antibody Capture — A target-specific primary antibody binds your protein of interest along with its in vivo binding partners
3️⃣ Bead Pull-Down — Protein A/G agarose or magnetic beads immobilize the antibody-protein complex
4️⃣ Wash & Elute — Stringent washes remove non-specific binders; purified complexes are eluted for downstream analysis
5️⃣ Detection — Validated via Western Blot, SDS-PAGE, or LC-MS/MS for interactome discovery

🧬 At Ipodix Biotech, we provide high-per formance Protein A/G magnetic beads, optimized Co-IP buffer systems, and validated antibody pairs designed to deliver clean, reproducible results — whether you're working with recombinant proteins, multi-pass transmembrane targets, or endogenous signaling complexes.

✨ Low non-specific binding · High recovery · Consistent batch-to-batch performance ✨

🧪GST Pull-Down Assay: A Practical Tool for Studying Protein-Protein Interactions

GST pull-down is a widely used in vitro method for validating and characterizing protein-protein interactions. By fusing a target protein or protein domain with a GST tag, researchers can immobilize the bait protein on glutathione resin and test whether a potential binding partner can be specifically captured.

Compared with some cell-based interaction assays, GST pull-down provides a more controlled experimental system. It is especially useful for confirming direct binding, screening interaction domains, comparing mutant proteins, and preparing samples for downstream analysis such as Western blot, SDS-PAGE, or mass spectrometry.

In a typical GST pull-down workflow, the GST-tagged bait protein is expressed and purified first. After immobilization on glutathione beads, the bait is incubated with purified prey protein, cell lysate, or tissue extract. After washing away non-specific binders, the retained proteins are eluted and analyzed to determine whether a specific interaction exists.

For publication-oriented research, several details are critical: bait protein purity, proper negative controls, protein solubility, buffer composition, washing stringency, and reproducibility across independent experiments. A clean GST control is also important to distinguish true binding from background resin or tag-related signals.

Ipodix Biotech provides customized GST pull-down assay services, including recombinant protein expression, GST-tagged protein purification, protein interaction validation, mutant comparison, binding condition optimization, and data-ready experimental reporting.

🧬 Multi-Pass Transmembrane Protein Development

Multi-pass transmembrane proteins are involved in cell signaling, molecular transport, ion exchange, and many other essential biological processes. They also represent an important class of therapeutic targets, including GPCRs, ion channels, and transporters.

Developing these proteins is challenging. Multiple membrane-spanning regions make them highly dependent on their lipid environment, and problems such as low expression, incorrect membrane insertion, aggregation, and loss of function are common.

A successful development workflow requires careful optimization at every stage:

🔬 Topology and construct design
Evaluation of transmembrane helices, signal sequences, loops, termini, tags, mutations, and domain boundaries.

🧫 Expression and membrane insertion
Selection of a suitable expression system and optimization of culture conditions to support correct folding and membrane integration.

🧪 Extraction and stabilization
Screening of detergents, lipids, buffers, and nanodisc systems to preserve stability and native-like conformation.

📊 Quality and functional analysis
Assessment of monodispersity, purity, thermal stability, ligand binding, transport activity, and suitability for structural studies.

Because every membrane protein behaves differently, there is no universal protocol. The optimal strategy must be tailored to the target protein and its intended downstream application.

We provide customized multi-pass transmembrane protein development services**, from sequence and construct design to expression, purification, lipid or detergent optimization, nanodisc reconstitution, quality control, and functional analysis.

🧬 Why Do Researchers Choose Recombinant Proteins for Experiments and Publications?

Recombinant proteins are widely used in life science research, from basic mechanism studies to drug discovery. But what makes them particularly valuable for experiments intended for publication?

🔬 1. Better experimental reproducibility
Recombinant expression allows researchers to control the protein sequence, expression system, purification method, and buffer conditions. Using well-characterized protein preparations can reduce batch variation and make experiments easier to reproduce.

🧪 2. High purity and clear interpretation
Purified recombinant proteins help minimize interference from unrelated cellular components. This is especially important for biochemical and biophysical assays, where impurities may affect binding, activity, or stability measurements.

📊 3. Flexible construct design
Researchers can produce full-length proteins, functional domains, truncations, mutants, fusion proteins, or isotope-labeled proteins according to the experimental goal. Tags can also be added to support purification, detection, immobilization, or structural studies.

🧫 4. Suitable for many downstream applications
Recombinant proteins can be used in:
• Protein–protein interaction studies
• SPR, BLI, ITC, and MST assays
• Enzyme activity and inhibition studies
• Antibody development and validation
• Structural biology and crystallization
• Cell-based functional studies
• Drug screening and target validation

📄 5. Stronger support for publication-quality data
A clearly defined protein sequence, purity level, molecular weight, concentration, and quality-control record makes the experimental methods more transparent. These details help reviewers assess the reliability and reproducibility of the study.

However, recombinant protein quality matters. Expression system selection, protein folding, post-translational modifications, aggregation, and biological activity should all be considered before starting downstream experiments.

IPODIX Biotech Inc provide customized recombinant protein expression and purification services, including construct design, expression-system evaluation, purification optimization, and protein quality assessment. Whether you need a wild-type protein, mutant, functional domain, or difficult-to-express target, our team can help develop a practical strategy for your project.
